Family Trees of Continuous-time Birth-death Pro- Cesses

چکیده
We consider a stochastic graph generated by a time-continuous birth-death process. The vertices are the living particles, directed edges go from mothers to daughters. The size and the structure of the connected components are investigated. Furthermore, the number of connected components is determined.

1 Homologous genes originate from a common ancestor through vertical 2 inheritance, duplication or horizontal gene transfer. Entire homolog fam3 ilies spawned by a single ancestral gene can be identified across multiple 4 genomes based on protein sequence similarity. The sequences, however, do 5 not always reveal conclusively the history of large families. In order to study 6 the evolution of c...
متن کاملThe effect of competition on the height and length of the forest of genealogical trees of a large population
We consider a population generating a forest of genealogical trees in continuous time, with m roots (the number of ancestors). In order to model competition within the population, we superimpose to the traditional Galton-Watson dynamics (births at constant rate μ, deaths at constant rate λ) a death rate which is γ times the size of the population alive at time t raised to some power α > 0 (α = ...
متن کاملFast simulation of reconstructed phylogenies under global time-dependent birth-death processes
MOTIVATION Diversification rates and patterns may be inferred from reconstructed phylogenies. Both the time-dependent and the diversity-dependent birth-death process can produce the same observed patterns of diversity over time. To develop and test new models describing the macro-evolutionary process of diversification, generic and fast algorithms to simulate under these models are necessary. S...
متن کاملNo substitute for real data: phylogenies from birth-death polytomy resolvers should not be used for many downstream comparative analyses
The statistical estimation of phylogenies is always associated with uncertainty, and accommodating this uncertainty is an important component of modern phylogenetic comparative analysis. The birth-death polytomy resolver is a method of accounting for phylogenetic uncertainty that places missing (unsampled) taxa onto phylogenetic trees, using taxonomic information alone. Recent studies of birds ...
متن کاملMathematical Framework for Phylogenetic Birth-And-Death Models
A phylogenetic birth-and-death model is a probabilistic graphical model for a so-called phylogenetic profile, i.e., the size distribution for a homolog gene family at the terminal nodes of a phylogeny. Profile datasets are used in bioinformatics analyses for the inference of evolutionary trees, and of functional associations between gene families, as well as for the quantification of various pr...
